Search Index alway has two files

Whenever i run the reindex tool "/secure/cms/admin/indexcontent.aspx" it creates the index folder and the two folders underneith it just fine "Main","Ref". In those to folders, i get two files called "segments.gen", and "segments_1". That is it. It never goes any further. Am i missing something here.
