Upgrading sp1 to sp2

We are using the IIS structure. Website.Inside website we are having the virutual directory 

For ex we are having website called Website inside Website we are having website1,website2,website3.

When we upgrading a SP2 for a website3 ,we are not able to open the other website1 and website2 which is running in SP1 its giving following  error

"EPiServer 5.1.422.122 can only be used with database version 5101, current version is 5102. Make sure both database and assemblies are upgraded correctly"

Did you use the EPiServer Manager to install the upgrade?

I am upgrading thro the episerver manager only and we are using different episerver databases for every site .

Website1 ->episerver1 database

Website2 ->episerver2 database

Website3 ->episerver3 database

 

When we are upgrading the website3 with with episerver3 database sp2 we are getting the error

Could you explain "Website.Inside website " ?

Exactly how is the structure of EPiServer sites in the IIS?

It seems that website1 and 2 is pointing to the episerver3 database. So the current solution would be to also upgrade website1 and 2.
