I don't know in which TinyMCE version it arrived but it is now possible to set the REL-attribute through the GUI:

http://www.tinymce.com/tryit/full.php (check the Advanced tab on links)

In the future I would like this dropdown on editor/dialogs/HyperlinkProperties.aspx.
